I also have a PocketPC coming soon.. so I am not sure if I can help 100% but I do know there are PocketPC emulators, see if you can get a similar one for your model and sort the files out that way, but this might not be correct, but I warned you!
Indy 4, Monkey Island 1 & 2, Sam&Max should work fine without hassle. Everything is very clearly stated in the Mini Manual http://www.pocketmatrix.com/forums/viewtopic.php?t=8606 and in fact the only thing you may want to do is to compress Indy 4 and Sam&Max digitized sounds.
Monkey 3 can be a little more complicated to set up and can be unstable sometimes (at least regarding the video playback in VGA mode)
