Version is not related to your app but to the CEAppManager and must be set to 1.0
You can find some information on how to setup a .cab for your application . The article is focused on ce 2.1 apps but the info still userful with ce 3.0 and 4.0 apps.

If your game creates "new" files to the subdirectories, the uninstaller will not be able to delete the subdirectory upon uninstallation because its contents have changed. Up to now, I couldn't find a way to "force" remove a subdirectory even when its contents have changed.

If you leave a save file there, just remember to have a version number that you check, and if possible even have a conversion routine that runs the first time in subsequent versions (or just write out a new file at worst).
I've seen games that change their save file format in newer versions but don't do any checking, they just happily load an older file, try to parse it, and cause all sorts of mayhem.

I have a version in my save files.
In my past life I used to write enterprise applications. Can't kick old habits like versioning files.
