Just put the registered PAK1.PAK file and the registered PAK0.PAK file both in the \quake\ID1 directories.

Yes, and just about any mod to the game you find
but make sure you put these files in the appropriate sub directory under ID1\ according to the file structure of Quake. graphics such as hud items go under \ID1\GFX. maps go under \ID1\levels (not sure about this one). Modifications such as Team Fortress go under \Quake\TF and so on. PocketQuake is IDENTICAL in form to the desktop version so everything you know about Quake on the desktop will also work for Quake on the PPC.

Although some mod files have DLL files and executables that are compiled for the x86 processor. PocketPCs do not run this processor and thus those mods won't work. But that's only a couple. When in doubt, just try it and see if you can get it to work.
