Quake will automatically create config.cfg in \quake\ID1. You should not manually edit that file because Quake will overwrite it to save the game settings.

You can create your own autoexec.cfg in \quake\id1 to run commands, set variables, bind keys, etc you want applied everytime you start Quake.

The problem you're having is that Quake is attempting to save your games to either the Storage Card, Main RAM, or ROM File Store, and it can't find the ID1 folder in one of those places. Make sure you create a "Quake\ID1" folder in all three storage mediums so that Quake will be able to find the directory to create your save games.
